Files disappearing

Previously I posted a thread because I thought my hard drive was bad. For now I'm assuming the drive is ok. Today I deleted my mp3 folders, and restored them from DVD backups. I made the folders read-only hoping they wouldn't mistakenly be deleted. Already I found that in one sub-folder, 3 "sub-sub-folders" (different CD rips) where in the "main" folder, not in the sub-folder for a particular artist. And one "sub-sub-folder" was missing. And one song in one of the misplaced "sub-sub-folders" was missing. I checked the backup DVD again, all the files were hwere they belonged. All I can do is scratch my head. I can assume there are more files in the wrong place or missing. The last time I noticed this problem, one mp3 file had become a folder. This time I haven't used any mp3 editing programs, nothing. Just played some mp3s from playlists using Audacious. So I'm certain I didn't cause the problem.

In a previous thread it was suggested there was no problem with the drive, probably a filesystem problem (if I remember correctly). I have these files in a data partition I added during installation of openSuse 12.3. After install, this was mounted to "/data" just like I set it up for, and had root permissions. I used the superuser version of Dolphin to get the properties of /data, and set the permissions to "users", and allowed read and write for all the contents. Should I have done that some other way? If I decide to try this without this partition, and want to delete the partition, and use the left over space for my "home" partiton, is there a way to do that? Maybe GParted Live CD can do that?

I've never seen this happen before I tried a separate data partiton, so these are all just guesses. I have no clue what could cause this. Unless the drive really is bad... any ideas?
